I haven't done much to the motor itself. I took one head off and everything
looked fine. Checked valve clearances on one side and everything seemed in
tolerance at the time, but I have ridden maybe 20 miles since then.

This bike sat a long time. Was it torn apart? Did you have the heads
off? If the heads were off and new gaskets applied, the first few heat
cycles will dramatically swell/shrink the metal mass and alter the valve
settings dramatically. I usually take a new motor, start and run for 5
or 10 minutes, cool overnight and re-torque before running again. The
valves have to be re-adjusted AFTER the torque process. Do it all again
at 100 miles and 1000 miles.
