Interesting problem!
Did you replace the bearing race in the swingarm? Make sure it is seated
and straight. Many times the powdercoat can interfere with close tolerance.
As the drive is on the right check that the swingarm has not been damaged
by a the joint failing at speed. This will oval the housing and cause the
swingarm not to fit properly.
If the frame were mis-aligned it may cause this. Although difficult to
check, the pins must be on the same axis (straight in other words) or the
bike will not go together properly. Does the frame appear straight? Screw
the pins in without the swingarm and see if they are parallel. If you have
a straightedge that will fit in there use it to verify.
The quick way to rule some of these things out would be to try a different
swingarm in your frame as well as try your swingarm in another frame.

I checked that the bearing was properly seated in the swingarm, and that there wasn't excessive grease forcing it out. I've tried to fit it now four times.
